What actually happened back then that caused the Egyptian race to lose track of their monuments etc? Did the Romans just make everybody leave when they were in charge and the locations got covered in sand and all knowledge of locations were eliminated?

If these cities are covered with silt, it likely happened during a flood and the squares you are seeing are the foundations of these buildings and homes. The upper parts where washed away and the silt covered over the remains. I dont know how a whole pyramid could be covered, unless it was very short. Not all of them are like the giant ones at Giza.

Silt. Why did it have to be silt?
