Find a discount store on Ebay. Incredibly cheap for cabling/switches. You may get a dud or two in a case of cables but for the most part satisfied.

rj-45 connectors?
You are going to make your own cables but don't know where to shop?
If you are in Mass go to You Do It Electronics, they have all the goods.

Tigerdirect.com often has good prices - I shop there for our company pretty frequently. They should have everything you need.
I like eBay too, but I get a little nervous RE: computer equipment. If I buy on eBay I make sure it is new (but I am paranoid).

I called a bunch of local places when I needed wire, and founded already made 100ft cat5 for 10 bucks. I did not want to buy the crimper at the time because of the money. in the long run, buying the crimper and a box of cable pays off.
ebay is a good place to start, but look on yahoo local for some places near you that might sell it

I won't shop tigerdirect because i have heard bad things about them and I just went thru a bad buying experience online so I'm a little wary...
I just want a reliable place, so I'm gonna go the route nick suggested and look for a local shop

Are you weary of wireless networking?
I hate running cables, so I go with wireless for as many of my machines as possible.
I also have a 50 foot cable I call Big Red that my wife LOVES when I run it through the house to the PS2 to play some old piece of crap game online.

I'd rather not network wirelessly. Most of my house is already networked, I just have to put another line in .

These guys are really cheap for cables:

Lots of online folks use them and I haven't seen many (any) complaints.

I bought 200$ of various equipment from them. They're on ebay stores too. I bought HDMI, DVI, Cat6, fibre optic and Component. All of good quality at a how'd they do it price.
A+++++++++++++ GREAT EBAYER

Really? I've had great experiences with Tiger.
However, if I had a good local shop I would probably go there. I like going to MicroCenter, but they are a little out of the way for me - it's a special trip. But they have good prices and selection and are both online and retail.

Why do you have to cut off the old connectors to feed them through your house? Just drill a bigger hole in the wall. If you don't like the size of the hole when you're done, patch it up with some spackle. If you're worried about damaging the connector when you do it, wrap some tape around it first.

If you are running cables like that anyway, why not put connector plates into the wall? That way any computer you put into the room, you can just plug in like a telephone.

Well I plan to buy a cable that is significantly longer than what I really need. Therefore I will just cut off the excess and save it for later instead of having 25ft of excess cable hanging from the ceiling in my basement

That is a good idea and I have thought of that but I had trouble finding a good place to buy those too

if you plan on cutting the head of the pre-made cable, you should just buy a box of cat-5 and make custom length cables. at this point, you already need to be the termination ends as well as crimpers.
unless you go Jon's route. which is what I did in my house. i ran all the wires to boxes in the wall that look like phone jacks. then you just need patch cables to connect to your PC's.
50 connectors plus 500ft of cable is 65 bucks on amazon (http://www.amazon.com/50-pack-Modular-Connectors-Cat5e-Stranded/dp/B000067SC4/ref=pd_bxgy_e_text_b/105-5065561-5122001?ie=UTF8&qid=1185904068&sr=8-5)
